If all else fails, have a burn caster or barbarian whose sole purpose of existence is to make the eidolon explode. Now, there's certainly counters; high AC, making things unchargeable, DR, enough AOO's to knock out the eidolon or the mount, and of course there's the issue of what happens after you charge and kill everything. All natural attacks are made using the eidolon’s full base attack bonus unless otherwise noted (such as in the case of secondary attacks).
However, as it can be as late as the third round of combat before the eidolon is in total buffed-up mode, the battle may be half over, and the eidolon's just mopping up.
